When did the rule change?

I thought when the Defense had 12 guys on the field, the ref was supposed to let the play go, then throw the flag?
I remember refs allowing play to run 11v12, what if they score or pick up first down against 12 men?

KC vs LV game, 3rd and 12. KC has 12 on defense and does not let LV run a play now 3rd and 7.

Not sure of the NFL rule but in HS we kill it.

If the snap is imminent, the play is whistled dead and the foul is illegal substitution, a 5-yard penalty. If it is caught after the snap, it is illegal participation, a 15-yard penalty.
